No, they still only count as one. You probably don't want to build Giant Wind Farms until after you have four Wind Farms.

Does a 6-turbine Wind Farm count as two Wind Farms?

No, that is just a Giant Wind Farm.

If I destroy a 3-turbine tile, does that count as destroying 3 wind turbine tiles?

No, it does not matter how many wind turbines are on a tile. "1 wind turbine tile" means there is one tile, and the type of that tile is wind turbine.

If you connect two Wind Farms into one Giant Wind Farm, does you total number of Wind Farms go down?

Yes. You have merged two Wind Farms into one. So if you used to have two, now you only have one.
